I planted some lilie bulbs that were already growing the roots and the stem. Should I have pulled the stem off before I planted the bulb. I left it on and just put it above the dirt.

No what you did was fine.
Reply:you did what you were supposed to I think it is kind of hard to figure out how to put things in the ground when you have new shoots comming off of the plants but as long as the leaves are above the ground you did fine. . .
Reply:You shouldn't have to. The reason you would trim some of the leaves sometimes when you transplant plants is to preserve the nutrients and give the root a chance to recover.Reebok
